Customizing the presentantion style templates

I want to customize the VS2013 template to add some additional HTML elements and a script to each page. Is there a better solution than modifying the xslt files in the presentation styles's templates directory?

If that is the best method, is it possible to add the one or two xslt files I want to modify to the Sandcastle project and have them override the files in the presentation styles's template directory? That way I could at least have my changes in source control.

You can create a presentation style component and copy in the existing VS2013 presentation styles files into it. That way you can modify them as you like without affecting the default presentation style. You can keep the presentation style with the project in source control. See Creating a Presentation Style Component for more information.
