Is it possible to avoid overwriting the input xml doc files?

SHFB or Sandcastle are actually changing the input compiler-generated XML documentation files
For example, I'm seeing all the "[Missing ... documentation for ...]" tags getting added to it.

Is it possible to switched this behavior off and preserve the input files?

SHFB only modifies the comments files it copies to the working folder.  The originals are left unchanged.  If you're using the IntelliSense component, then it will output a new file and it will overwrite the original if you tell it to put it in the same place.  If you want to keep the original, just have the component write the new file to a different location.  If you're not interested in seeing the "missing" messages, you can turn off the options in the Show Missing Tags property category in the project.  However, if you are using the IntelliSense component note that it will strip out elements not required for IntelliSense so you may still want to have it write the output file to a different location if you need to preserve the original.
